I think that no matter who you book a trip with you have to make sure this company (online or not) is part of an organization that will give you some guarantees. If something goes wrong or you are not satisfied with your accommodation you will have something to fall back on, which you won't have if the company isn't part of such an organization...
From personal experience I know that even though it's relatively cheap things can go wrong, or your accommodation can be something you didn't bargain for. The company I booked with wasn't part of an organization (although it's a well known company) and I didn't have anything to fall back on other than the mercy of this company.

Thank you for your comment. However I think that any company dealing with tourism and providing accommodations somewhere has a license for it and is ruled and controlled by the government of the country. Should you have any claims to the company you can address the corresponding authorities and to solicit for refunds, apologies or whatever may satisfy you at this stage. Another point I want to mention is that the travel company is not responsible for the accommodations and facilities the hotel provides or does not provide. They are only intermediary and cannot be blamed for the shortcomings of the hotel. Do you not agree?
